One commonly done thing in transport tycoon is mandatory servicing, that is when a train is about to enter a busy area where you really do not want it to break down, you put it through some mandatory servicing. Just after a train has been serviced its reliability is at its highest, so this can help to a degree. It is a simple case of forcing a train to go into a depot and then out again.

This is the sort of idea, although if you have a complicated networks the trains may get confused, as trains feel happier if their destination station is connected with a direct piece of track, so a wrong way signal does the trick:

This way the train has a piece of track going all the way, so the AI of it is not confused. However on very busy routes it takes time to service the train, so you may want to have two depots to cope with large amounts of traffic, which can be set up like this:

If you operate around 40 or 50 trains on one line this system wll not be efficent enough. I have come up with a double track layout that serves all my north and south bound trains. You can ofcourse go even more than this to make it more efficent. By doing this brakedowns are avoided.

Note you should not place direction signals because trains only seem to choose another route when a two way signal is red, for some reason if it encounters a red one way direction signal, it doesn't try to find an alternative route.
